We generally suggest stopping all other applications before running BurnInTest. This for example allows BurnInTest to test more memory, while managing the memory use on the system. Copying very large files can use large amounts of system memory for caching, this could impact the results you get in BurnInTest. In saying this, there is nothing stopping you from trying different additional activities to stress your system for testing - it is just that some of the behavior will be unknown to us.

Running Speedfan with BurnInTest is OK as it has a small footprint and we have tested it quite alot.
