Is there a way to have ImageUSB not backup the unused space on my thumb drive? Thanks.

No.
While it can be used as a backup tool, it isn't the main purpose of the tool.
The main purpose of the tool is to make 100% byte for byte identical copies of a USB flash drive. So it copies all the data including boot records, partition tables, free space. slack space, un-partitioned space, etc.... everything.
