The overall score seems to be too weighted on 2D benchmarks. Why is that? I have had better scores in every segment (doing separate tests) except for the 2D bench, and then had a much lower overall score. To me, I would rate 2D performance as one of the least desired of the five main tests as that is not something most end users are going for.

Broadly speaking it is a Weighted Harmonic Mean. Not a simple average.
The 2D score isn't weighted too highly (in our opinion). Of course it isn't going to relevant for all users. Especially for file & web servers. In which case, just ignore the score. It is impossible to have one formula that is applicable to everyone.
