I'm in the process of setting up a new PC and have started using it and putting data files on the disk. Is it appropriate to run Burnin testing on the machine at this point, or would that put my applications and data at risk?

It would only put your data at risk if there is a problem with your hardware. And if there is a problem with your hardware then your data is at risk in any case. So in general it is better to find any problems as early as possible in a more controled way. (i.e. after you have a taken a backup of your data).
